The tools exist. The APIs work. The outputs are correct. And yet the system behaves inconsistently. Sometimes it picks the right tool. Sometimes it doesn’t. Sometimes it skips steps. Sometimes it makes the wrong call entirely.

The surprising truth

In most cases, this isn’t a model problem.

It’s a design problem. More specifically: it’s a mental model problem.


Why this happens

MCP Servers look a lot like APIs. Tools resemble endpoints. Parameters look like request bodies. Responses look like API outputs.

So the instinct is natural: “We’re just exposing APIs to an LLM.”

And from there, teams apply familiar patterns — mirror the API surface, expose flexible operations, rely on implicit behavior, assume the consumer will adapt.

This works perfectly for developers. It breaks for LLMs.


Where the mental model breaks

APIs are designed with one key assumption: the consumer understands the system.

A developer can read documentation, learn edge cases, handle errors, and write logic to control behavior. If something is unclear, they can go look it up.

An LLM can’t do any of that.

It doesn’t read documentation. It doesn’t explore the system. It doesn’t debug. It only sees what you give it: tool names, descriptions, parameters, and outcomes.

If something isn’t made explicit there, it effectively doesn’t exist.


The deeper difference

This leads to a more fundamental shift.

APIs are designed for execution. MCP Servers must support reasoning before execution.

Before calling a tool, the LLM has to decide whether a tool should be used, choose which one applies, determine how to populate inputs, predict what will happen, interpret the result, and decide what to do next.

None of this is guaranteed. All of it depends on how clearly the interface is designed.


Why good API design still fails here

You can have clean endpoints, logical structure, and well-defined operations — and still end up with an unreliable MCP Server.

Because the failure isn’t in execution. It’s in decision-making.

When MCP Servers are designed like APIs, multiple tools look equally valid, behavior is implicit instead of explicit, and outputs don’t clearly signal what happened. So the LLM fills in the gaps. And when it guesses, behavior becomes inconsistent.


The shift that matters

MCP Servers are not execution interfaces. They are reasoning interfaces.

That means every part of the design has to answer:

  • Can the LLM decide when to use this?
  • Can it distinguish this from other options?
  • Can it predict what will happen?
  • Can it understand the result well enough to continue?

If any of these is unclear, reliability breaks down.


What this means in practice

The challenge isn’t exposing functionality. It’s making that functionality understandable — not to a human reading documentation, but to a model reasoning from a constrained interface.

That’s a very different design problem.


Looking ahead

Once you see MCP Servers this way, a few design principles become hard to ignore. They’re not stylistic choices. They’re what make reliable behavior possible.


The bottom line

If your MCP Server feels unpredictable, it’s worth asking: was this designed for execution — or for reasoning?

Because that difference is where most failures begin.
